With some trial and error here's a quick "guide" to using the refiners currently bugged.

Collect 20+ of each ore type

Then while each of them are in your inventory collect what you want to truly refine.

Then when you go to refine it instead choose one of the other options (ex. If I want organic scrap instead I will choose to refine composite ore) this will then refine X amount of organic scrap based on how much composite ore you have. 

Then when it's done refining. Collect the scrap 

IF you have more organic ore than composite you can then put your composite back in the refiner and it will continue refining organic until you run out - you'll have to do this several times based on how much ore you have of each type.

 

Hope I made this easily enough to follow.
